MetLab: An In Silico Experimental Design, Simulation and Analysis Tool for Viral Metagenomics Studies

چکیده
Metagenomics, the sequence characterization of all genomes within a sample, is widely used as a virus discovery tool as well as a tool to study viral diversity of animals. Metagenomics can be considered to have three main steps; sample collection and preparation, sequencing and finally bioinformatics. Bioinformatic analysis of metagenomic datasets is in itself a complex process, involving few standardized methodologies, thereby hampering comparison of metagenomics studies between research groups. In this publication the new bioinformatics framework MetLab is presented, aimed at providing scientists with an integrated tool for experimental design and analysis of viral metagenomes. MetLab provides support in designing the metagenomics experiment by estimating the sequencing depth needed for the complete coverage of a species. This is achieved by applying a methodology to calculate the probability of coverage using an adaptation of Stevens' theorem. It also provides scientists with several pipelines aimed at simplifying the analysis of viral metagenomes, including; quality control, assembly and taxonomic binning. We also implement a tool for simulating metagenomics datasets from several sequencing platforms. The overall aim is to provide virologists with an easy to use tool for designing, simulating and analyzing viral metagenomes. The results presented here include a benchmark towards other existing software, with emphasis on detection of viruses as well as speed of applications. This is packaged, as comprehensive software, readily available for Linux and OSX users at https://github.com/norling/metlab.

Structure Evaluation of IroN for Designing a Vaccine against Escherichia Coli, an In Silico Approach
Introduction: Some strains of Escherichia Coli, including intestinal pathogenic strains, commensal strains, and extra intestinal pathogenic E. coli (ExPEC) have a significant impact on human health status. A standard vaccine designed based on conserved epitopes can stimulate a protective immune response against these pathogens. Additionally, enhanced expression at the infection site as a pathog...
متن کاملOprF and OprL Conjugate as Vaccine Candidates against Pseudomonas aeruginosa; an in Silico Study
Introduction: Vaccine studies against Pseudomonas aeruginosa have often focused on outer membrane proteins (OPRs) due to their potent stimulation of the immune response. Using major outer membrane proteins of cell walls (mOMPs) of P. aeruginosa and other Gram-negative bacteria actively stimulate the immune system without any toxic side effects. Moreover, these antigens show immunological cross-...

Recently, many economic studies of poly(3-hydroxybutyrate) PHB production on an industrial scale, and the impact of replacing petrochemical polymers by PHB were carried out, clearly indicating that the most crucial factors to reduce the cost of producing biopolymers are allotted to the application of microbial production strains capable of high productivi...
متن کاملNumerical and Experimental Analysis and Optimization of Process Parameters of AA1050 Incremental Sheet Forming
The incremental sheet metal forming (ISMF) process is a new and flexible method that is well suited for small batch production or prototyping. This paper studies the use of the finite element method in the incremental forming process of AA1050 sheets to investigate the influence of tool diameter, vertical step size, and friction coefficient on forming force, spring-back, and thickness distribut...
متن کاملComparisons of Experimental and Simulated Velocity Fields in Membrane Module Spacers
Spacers are used in spiral wound and plate and frame membrane modules to create flow channels between adjacent membrane layers and mix fluid within the flow channel. Flow through the spacer has a significant beneficial impact on mixing and resulting mass transfer rates but is accompanied by an undesirable increase in pressure drop. Computational Fluid Dynamics (CFD) is a common tool used to eva...
